Mods Manager:
I use Mod Organizer. It is hands down the best mod manager I have used. It is the most advanced of them and has kept me from breaking my game multiple times! Not using a mod manager is insanity, especially if you have many mods.

You can use The Steam Workshop if you want to but I highly advise against it as you have little to NO control over your mods. I can't say I'm too happy with Valve after the paid mods fiasco but here is my Steam Profile.
